Your programming is really good: the autopilot is very smooth and works perfectly, even in x10 time acceleration and external view (although it kind of jitters in x10 internal view, but that's not really a problem).

Is there a reason why the perigee of the CRS-6 mission is so low ?
An issue with the launcher or it was planned ?

I'm sure if there was an issue with the launcher, we would have heard plenty about it!
But I'm not sure why the low perigee - I think I got the figures from the pre-launch press conference or maybe spaceflightnow.
Maybe they needed a lower orbit for Dragon to catch up to ISS quicker?(just guessing).

Just noticed a bug where payload mass is not added if payload is attached "in-sim".
Now fixed and updated on OH.

Yes, just overwrite everything. Or unzip to your desktop or wherever and just copy over the Modules/Falcon9R/f9.dll .

I seem to recall reading an interview with Elon Musk where he said the Falcon9 could actually lift 17T to LEO - but I certainly can't find the reference now. Maybe my Falcon9 is a trifle overpowered - I used the most reliable sources I could find on the web for the specs.

I found this, though:

SpaceX President Gwynne Shotwell says Falcon 9's reusability is already designed into the rocket's first stage, including the weight of the landing legs that would otherwise detract from the rocket's performance. She also said Falcon 9 retains 30% performance margin over the company's advertised mass-to-orbit capability of 4,850 kg to GTO

4850 kg to GTO corresponds with 13150 kg to LEO on their website, so the full expendable capacity would be about 17000 kg with a 30% increase if that's the case. Or almost 19000 kg if 13150 is 70% of full capacity.

I did not know where to post this, so BrianJ can read... I just realized that the only working local light source in Orbiter BETA+d3d9 is on the launch pad 40 where Falcon 9H (for new Orbiter BETA) resides and launches. May I ask BrianJ to update spotlight for Orbiter BETA (when there is spare time)?
Because in Orbiter BETA + inline client spotlights (spotlight2 in shuttle's payload bay) work, but there seems some FPS problem (maybe), I noticed that Orbiter closes very slowly, upon exiting. So there is some kind of a problem.

I'll see if I can update my OrbiterBeta to the latest release version and compile a spotlight2 with the Beta SDK later today :)
