Hi I am wondering if there is way to control the height off the ground the ship is. I see scenarios where the ship is off the actual ground but I can't figure out how to do that to other ships so its aligned with the launchpad.

That's dependent on particular vehicle.
Some add-ons support it in one way or another (Kulch's Energia from scenario editor, both my rockets from cfg file, multistage vehicles in their respective INI files.), but some don't. For some vessel it's possible to make workaround using Universal Cargo Deck (creating ultra heavy dummy launchpad, attaching & positioning rocket to it and releasing it at T-0).
