I prefer Freefall for its imaginative, humorous, but still somewhat realistic storytelling, and the Outsider for its pure awsome quality and interesting storyline.

Gunnerkrigg Court is hands down my absolute favorite. There's so much wierdness in it and the storyline just keeps getting more and more mysterious. Every time a question is answered, more questions pop up. It has a fantastic and suspenseful pace and is VERY imaginative. The artwork style changes as the comic goes on as well. Just make sure you read it from the first comic and work your way through. It's worth it and if you don't, you'll be lost.

Does Steampunk count? If so, Girl Genius hands down, for me.

Could probably count Real Life Comics in there too (they often have sci-fi story lines involving inter-dimensional travel, time travel, space stuff, etc).
