IMFD Saving data between ships

I just did a DGIV flight to Mars, launching with Energia and a Delta Tug. I had to set up the plan 3 times because IMFD reboots every time you change ships. Is there a configuration option or something that can prevent this? At about 90% through the eject burn I have to reenter everything just so I can do the rest of the burn with the DGIV engines because the Tug runs out of fuel.

What version of IMFD are you talking about ? IMFD 5.3 doesn't lose data when switching between ships using F3 dialog. If you mean saving the data in a scenarios for multible vessels, in that case you are correct, only the active vessel is saved. This is more like a limitation from the Orbiter's side. But there could exist some kind of dirty hack to make it work.
