I was taking a look at the code again and realized I left a debug command that might help solve this problem. For anyone having the problems, if you don't mind, insert "DEBUG" underneath "LAUNCHPAD" in the scenario file, then run the scenario and please report back.
All this will do is turn off the launchpad's particlestream effect which begins at T-2s, it had caused problems before, but when it suddenly stopped, I forgot about it.
 
The launch proceeds normally with that line added on my setup. :)

Edit: And I have to say, now that I've seen that vehicle launch, whoa! Strange configuration! Very cool.

Well, it appears that it has something to do with the particle stream from the launchpad itself. Currently, it's implemented as a thruster. For now, if you don't mind not having smoke shoot out of the flame trench, just use the DEBUG entry I described above.
