There is no fuel to operate the capsule, I manually seperated the capsule, and the capsule disappears just as I jettison the tower. Another thing came up weird. I went to mesh debugger and the meshes and groups said -1. And this is the same for everyone of my payloads for multistage.

Got it to work by re-installing multistage and spacecraft.

How do you change the gray chute to the Mercury chute?

The chute shares some materials with the capsule and I didn't take the time to sort those out. To change the colors you need to edit the capsule's mesh and define different materials for the chute.
