Go for Paint.Net. It can actually save files to DDS, not just export them.

It can also cope with transparency no problem.

I've used Paint.Net to do edits of existing ship textures to slap on an ISA logo. I don't recommend direct editing existing DDS files but it's a simple approach for adding a logo or making minor tweaks to existing textures.
