I can tell that the mission in the Mission Editor does not produce the posted scenario.
You should be able to attach the (base) payloads to SSV, and only have to indicate which attachment index to use in the payload vessel. There is no need to worry or edit attachment indexes on the SSV vessel...
The year 2000 was a leap year, so that extra day might be messing up things somewhere...
@Banshii59 can you confirm that this is the STS-101 mission, and the launch was on 19 May, and that the day-of-year (go to panel O3 above the pilot, and select GMT) is 140?

From TIG until landing it should be about 1 hour or so, and FDO MFD will show both TIG and time of landing (give or take a couple of minutes) in one of the displays... are you saying that using...
OK, so this is a more generic graphics problem.
Which Windows version and graphics card are you using, and in which folder do you have Orbiter?
Try opening the D3D9.cfg file, and change the "EnableDX12Wrapper" parameter to 1, and try again. If things don't improve, change it back to 0.
