I'm having a bit of trouble setting up Codeblocks to compile AGC assembly files.

Am I wasting my time trying to do this in windows, and should I just download the VM and do it that way?

I have never used Code::blocks to develop AGC code. I'm not even sure if it still works since as far as I remember there hasn't been any work done to it since forever.
I always work on Linux with vim.

I suggest you post your question to the VirtualAGC mailing list. Most of the people working on the project are in there and will definitely be able to answer your question.

Yeah, probably the wrong place for this.

I did eventually get the vAGC community's VM working, which contains code::blocks, it isn't a very helpful IDE for yaYUL; it's really just a fancy button for running the compiler and debugger hooked to a bad text editor.
